New to site, Need help ST 1300

Hello to everyone,
Purchased a 2003 ST 1300 a few weeks ago and so had to turn to the ST forum for the infinite collective wisdom gathered here.
Bike has 30.000 kilometers and has been owned by seniors since purchase. Unfortunately it has spent a lot of time just sitting. Bike sounded fine on center stand, idling, shifting and overall looked great. I figured with a low km bike what could be wrong.
Bike was delivered to me, driven about 30 km and it sounded good when I listened to the engine. Paid the previous owner and after he left tried to back the bike into garage. Was afraid of dropping it so never really took it for a ride wanting to go over the bike first like I’d always done. Could barely move the bike and just put it up to my lack of strength but my youthful exuberance convinced me I was still able to ride after giving up two years ago.
Now it starts. Front tire 7psi, rear 14psi, rodents stuffed about half a shoe box of pink insulation into the air filter...don’t know how the bike even ran or was driven. Took two of us to to get the oil filter off . I laid in the floor for a day trying. Flushed and replaced all the fluids, new rear pads, oiled the cables, cleaned the rodent leftovers and did everything I cold think of. Bike ran fine, safety check, insurance, courage and decided after a few weeks it was time to ride.
Had it out twice and put on about 300km...felt 17 again and regained my confidence. Under not hard acceleration there is a noise I cant quite explain, rattling or stressing, not smooth with something being not quite right. After about 20km highway driving when warmed up properly I hear a steady whine like a car differential being low on fluid. Pull the clutch in downhill and there is definitely a steady hum there.
Took a look inside the pumpkin filler hole and the crown gear teeth show perfect contact. When I had the drain plug out there was a bit of sludge on the magnet but nothing my previous bikes did not have..normal. I’m hopping its a wheel bearing but does not sound like it.
I sure hope some of you ST experts can shine a light on these issues and help me get the bike sorted out for the summer.
And yes there are more issues but these are of primary concerns.

Should add; In May 2022 at 24.000km the bike was completely gone over front to back by a reputable shop to address sitting issues from the previous owner who was also 74. Had forks done, valve check, clutch work, tires, brakes, etc. Cost was $4000.00. I think the last owner just rode it hard the first year than life got in the way. Bike was parked in a damp shed and there it sat. That’s about the best I can piece together about the bike now that I had time to think and analyze bikes history.

My first thought is the ST1300 has a distinct whining sound and at low RPMs it can sound sort of gravelly or rattley upon acceleration. These are normal sounds. Maybe keep it a little higher in the rev range, say 3000 and higher. I didn’t really get a specific complaint from your post other than the engine/transmission sound. These are very stout engines and transmission units and rarely have a serious problem. Coolant system weeps are common and the linked brakes of low mileage bikes almost always need a going over.
 
Welcome aboard! The article below will give you some tips on what these bikes need. Once you go over the bike, routine maintenance will keep the big gremlins at bay. Based on the number of SMCs that have failed, I'd suggest you change the brake (and clutch) fluid yearly.

I will add that since there are relatively few of these bikes around, most Honda repair techs have never seen one in their shop. The result is many many stories of poor service. A $4k repair bill? Not surprised given what I've read about the flat rate manual. I wonder if having the bike repaired made economic sense?

I got my '06 ST last fall & it took me a while to get used to the sound of the engine's gear train: that's probably what you heard that's different from other bikes.

I do know about the whining sound of the ST but am convinced that something is not quite right when accelerating. Engine is struggling and not very smooth. I'm thinking maybe throttle bodies need to be synced, but they were supposedly done 2022. Will take bike out tomorrow and then look at the plugs again for any clues. Also concerned about the hum noise when costing with clutch in and throttle off. Hope it's not a differential problem.
Did flush all the fluids and bled the brakes and clutch. Brakes are fine now as compared to what they were like. Will possibly know a bit more tomorrow after a ride.

The service work was done by a small shop with a excellent reputation. When I asked why he spent all the money when he had access to a shop next door, was told that he had money at the time and no time to do any work...things change. As a young kid many years ago I briefly worked in a bike shop in Vancouver and seen how the operated. I have never taken a bike to a shop since.
 
The starter valves on the ST1300 are used to synchronize the idle circuits. In design and function they have next to no effect once the butterflies open. Roughness must be due to something else. Something way off might illuminate the FI light, does it ever illuminate?

Tires show very little wear and are in great shape. They were put on in 2022 and not had much use.
Will go out tomorrow and pay close attention to these issues.

what gear and speed are you in at 2000 - 3500 rpm when engine is "struggling"? Many people try to operate these like a car and it will struggle. I personally very seldom operate below 2500 rpm!
