So. I replaced the brake pads (front + rear) with original Honda parts that the same time that i replaced the tires. Disks are straight and no obvious damage can be seen.

Now, all of a sudden, the brakes are squeaking just before the bike stops. I can't hear if it's the left of right side, and some times it even sounds like it's from the rear. But I'm pretty sure it's the front that squeaks.

Can anyone help me out here? What can I do? Where to start looking?

First thing to check is the SMC to see if it is working correctly.
Then brake pad fitment, check the clips to see if you bent a tab etc.
Did you over grease the guide pins, causing suction?
Were the small white o-rings on the pad pins there, and in good condition?
Did you remove the rear wheel to install the rear pads?
Did you clean everything?
Take a picture of the rear pads, looking through the right side of the wheel, I wanna see the foot of the pads in the front silver clip to see if you hung it on the bottom only, causing the pads to drag on the rim.

Thank you so much for answering. I'll return with an answer to your questions to night when I come home from work when I can take the photo of the rear brakes.

Thanks, please take pictures from the rear looking in so we can see the pistons and caliper on the rear, and one from the right side looking at the backside of the right pad.

The two pictures above are “fails” as you can see witness marks on the edge of the rotor, and see how the front feet of the rear pads is hanging out of clip scraping / dragging on wheel.

Still pondering your problem….
Everything was fine before you changed tires and pads?
Also take a picture of the left front wheel spacer for us. Wondering if it was put in backwards?
